With their 1-0 advantage from the first leg, Real now advance to face Manchester City or Sporting Lisbon in the Champions League last-16 round.
However, Benfica started strongly, taking the lead in the 14th minute as Rafa Silva converted a rebound from close range.
Real responded swiftly; soon after, Gonzalo combined with Federico Valverde on the right wing, setting up Tchouameni to guide a low shot past the keeper in the 16th minute.
The tie remained tense until the 80th minute, when Valverde regained possession and released Vinicius with a perfectly timed pass, setting up the crucial play.
The Brazilian forward beat the offside trap, raced into the box, and finished into the far corner, sending the 15-time European champions through.
